Lewis Hamilton, who was 18th fastest, had to use a spare chassis after damaging his McLaren in a heavy crash on Friday.
Rosberg set the best time of one minute 32.521 seconds around the Sakhir circuit to better Ferrari's Felipe Massa by 0.205 seconds.
Red Bull's Mark Webber was third fastest from Toyota's Jarno Trulli.
Hamilton, who leads the drivers' championship by three points, was 1.138 seconds behind Rosberg.
The Briton apologised to his mechanics after his 110mph crash into the tyre wall meant they had to rebuild his car overnight.
