Renault's Fernando Alonso was second while Webber's Red Bull team-mate David Coulthard was third.
Briton Lewis Hamilton was seventh in his McLaren with Ferrari's world champion Kimi Raikkonen 11th.
Williams driver Nico Rosberg was fourth and Ferrari's Felipe Massa, the winner of the last two Turkish Grands Prix and fastest on Friday, rounded off the top five.
Raikkonen, who is coming off his second win of the season at Barcelona, leads Hamilton by nine points in the overall standings but has struggled with his car's set-up since a gearbox problem in Friday's first session.
However, the championship front-runners were believed to be using heavier fuel loads ahead of qualifying later on Saturday.
Webber had spun off in Friday's second session, ploughing into the barriers and bringing out the red flags with 31 minutes gone, but suffered nothing more than a stiff neck.
